It is the commission, or fee, that you will pay Bonanza. Bonanza will receive it. If you go with 3.5%, then you will pay a fee of 3.5% of the selling price. If you sell an item for $20, then your fee will be $0.70, which is 3.5% of $20. If you go with 9%, then your fee will be $1.80 on a $20 item.

Does Bonanza charge the higher percentage even when a sale is a result of a non-Google search? For instance, if someone finds your item through a Facebook. Pintrest or Yahoo search does the seller still get charged the higher rate or is that only for sales that are dierectly referred from Google?

The commission you choose will decide how much Bonanza pushes your items out on Google. The good thing is that you only pay that when something actually sells.

And….Bonanza also charges a lower fee if they can even if you have a set percentage :-)
